- The Master Ball gift from Prof. Elm is triggered by acquiring all eight Johto region gym badges, having completed the event in Burned Tower, and having defeated the Team Rocket grunt in the Ecruteak Dance Theater.
- The east exit of New Bark Town is unlocked by encountering the main legendary Pokémon of the game (Ho-Oh for HeartGold, Lugia for SoulSilver).
- The magnet train only requires the Pass item.
- The S.S. Anne only requires the S.S. Ticket item
- The northeast room in Ruins of Alph only requires the Rainbow Wing.
